Hi Nicol,
Over all I like your concept to a point. What you are really talking 
about is something along the lines of a real time strategy game rather 
than an arcade game.
I've actually done some thinking of this myself although I would rather 
see the game take place in the Star Trek Next Generation or deep Space 9 
timeline rather than in the original series timeline just for the fact 
the starships are better, cary better weapons, and the enemies are 
cooler as well. If you want a boss-like enemy the Borg are much cooler 
to fight than the Doomsday machine could ever be although I am sure I 
could cook up a rather mean Doomsday machine if I wanted to.
As far as choosing a ship to command etc I think that can be done except 
only one ship could be selected per game do to technicalities of trying 
to manage x number of ships in real time.
As for which enemies to fight there are allot of choices depending on 
what timeline is chosen. In the classic original series you are basicly 
dealing with the Klingons and Romulans and there is the show Tholian web 
where the Tholians in Trek 2000 came from. In Star Trek Next Generation 
the first season they were fighting the Ferengi allot, but later moved 
on to the Romulans, Cardassians, Borg, and Breen. By Deep Space 9 they 
mainly faught the Dominion, but also faught the Klingons, Cardassians, 
Breen, and a few other races here and there. Now, if someone wanted to 
do Voyager there are all kinds of Delta Quadrant races such as the 
Kazon, Borg, Species 8472, the Swarm, Herogen, and so on.
In short I can see many possabilities for a real time strategy game, and 
actually several different games could be made depending on the  time 
period in question and series.
However, there is one aspect of your idea I wasn't all that fond of. you 
mentioned moving your ship to a coordinates like 33 33 with the four 
arrow keys and pressing space to fire. I am certain that would work, but 
honestly I think it would be much funner to build the game as a 
simulation, maybe like a Lonewolf game, where you actually pilot your 
ship through space and attack and defend in real time.
