They are in regard to fluxbox, but to my knowledge, fluxbox is based on FVWM.
I tested FC9 today and there I didn't have this problems.
On the same box with KDE, I also don't have any problems.

PS: I also reported it in Bugtracker, but I couldn't find the bug there
anymore, so I send it via mail as well.
There was a bug in 2.5.25 with the handling of Shaped windows, which Skype
uses. It is fixed in 2.5.26. Please upgrade.
