Hi, The QAtools scripts are in the process of being updated and debugged. You would need to make a new file order file based on one of the subjects in your data set. See help for the flag to do this. The default file order file included with the scripts was generated from data which had been processed in FS 4.5 I believe. The order of certain steps in the recon stream have changed since that release. Will you be using QA tools for anything else besides checking all of your files exist and were created in the right order? -Louis
