You can try my programs but it may nor may not help.  Your computer will need a 
UHCI-compatible USB host controller, which are the older ones made by Intel and 
Via.  Things made by other manufacturers, or newer USB hardware, probably 
aren't UHCI.

It more than likely IS the problem.  Booting from USB and having the USB mouse 
and/or keyboard enabled in the BIOS are not the same thing.  You need to make 
sure the USB mouse is enabled in your BIOS -- this is usually called something 
like "Legacy USB Support" in the BIOS (though different BIOSs label things 
differently).  Not all BIOSs have USB mouse support, but a lot of them do and 
you should to make sure it's enabled until you understand a little more about 
how USB works.

In addition, it's also possible that when you boot from USB you can't use the 
USB mouse even if it's enabled in the BIOS.  It's all convoluted and confusing. 
 Let's just say USB is VERY complicated and I can almost guarantee that it 
doesn't work the way you think it does.
