I obviously don't understand your precise situation, but is it possible to 
change your procedures so that you don't need to sync the PC's multiple times a 
day?  That is, just do the syncing once a day/week when you aren't working on 
something (e.g., when you turn the computer off/on), or set up one of the PC's 
as a file server and always work on files from the server so you only have one 
copy of them, or ...?

I realize that doesn't solve the general problem of figuring out better ways to 
do file transfers & networking in DOS, but may help in your particular scenario.
