FreeDOS FDISK is quite scriptable, that might help. And if you say it is too buggy: The maintainer is available again and he needs testers for fixes ;-) If the sectors are inside a FAT filesystem, you can not use FDISK, but maybe I can help you to select another tool if you explain the changes in detail.
