I use GAG for doing this. It's easier to configure than GRUB and will boot DOS or Windows from any hard disk and partition.
I find it easier to keep each operating system totally separate and not to modify the Windows boot.ini files. GAG is under the GPL and can be downloaded as a floppy disk image or bootable CD image from gag.sourceforge.net. I don't know if GAG will work for your particular application, but it is a very flexible boot manager.
