I've had pretty good luck with bochs:  http://bochs.sourceforge.net/

It at least boots FreeDOS (and MSDOS) fine and will manage to do a "SYS"
to a simulated hard disk.  It's a bit clunky to configure, but may be
worth a look.

And, it's open source (and free as in beer!).
