Actually, it's easy to boot FreeDOS from the second disk (any primary partition on any disk) using any of a number of boot loaders. GAG, for instance: gag.sourceforge.net.
What isn't quite so easy is to force FreeDOS to recognize the desired partition as C: when booted from CD. Your partition can be made bootable with the following DOS command: "SYS D:" executed after booting the CD and executing the installer. The desired FreeDOS files can then be copied to the partition manually. That's how I install FreeDOS to partitions other than what the CD thinks is C:.
