The core problem is probably that you forgot to install the
isolinux boot loader. Our ISO uses it as the main menu which
has menu items with functionality like "boot virtual diskette
through memdisk" and "boot virtual diskette through bios"...
I think the normal boot style is using memdisk (which is part
of the isolinux suite). See the syslinux homepage or your
locally installed documentation...
I built the image again with this mkisofs command:

Now I can boot from CD, but when i try to load the freedos image i get
following error:

This is not a bootable disk, please insert a bootable floppy and press
any key to ....

And of course let us know the steps to create a working modified
ISO as soon as you found out - others will be interested in
this as well :-).
