Follow-up Comment #1:

I think that collect_eventually_buildable_targets() returning buildings the
city already has is correct. It notably allows users to set in the worklist
some improvements it will sell for a couple of turns.

About great wonders already built, I have investigate. It seems it came from
r8202 <http://svn.gna.org/viewcvs/freeciv?view=revision&revision=8202>
(PR#2521). The change doesn't look deliberate.
