I assume this was mentioned in the 4.2 Release notes -- if not someone
really should have put this in there.

Anyway, `man login.conf' and look for "passwd_format".

Yes.  I'll let someome else give the why and how.
IMHO, there should be a "I want MD5 by default, but when changing a
password keep the hash format the same" option.
