Maybe I could put all the options in make.conf, but in this case I fear that this file would become really messy. Moreover, if options are shared by several ports, no fine grain tuning per port will be possible.

Check /usr/local/etc/pkgtools.conf
Some ports keep things in /var/db/ports too...
