Your mysql-server port was probably installed before 31.10.2004. It was modified to use rc.conf variables at that date (see /usr/ports/UPDATING).
AFAIK 4.x will run any script in /usr/local/etc/rc.d which ends in .sh and is executable. The script may use variables stored in /etc/rc.conf but in old installations the scripts has not been updated.
If you want not to start mysql-server on startup, rename the script or change permissions.
