I've never used portupgrade, so I don't know the answer to those questions, sorry. You might want to look at ports-mgmt/portconf. In many ways the OPTIONS dialog is superior to having to write out options in config files. OTOH, a needed improvement to it is that the defaults should take the settings that are already in the environment into account.
