Understood,

Does the default "GENERIC" kernel see them as i386 or amd64 when booting then?, or does using amd64 require a custom kernel?

amd64 for both CPU's to run full 64-bit version, otherwise i386 for 32-bit mode. ia64 is for Itanium CPU's only.
Note that some features and ports are only available with i386.
