Regarding your linux clock issue:

There was a rather lively discussion at forums.gentoo.org about drastic clock sync loss caused by KDE. I don't know if it has been resolved in the 3.1 line, but if you were running linux KDE, you might take a look at that as a cause for the linux clock sync problem.
