I would recommend against putting development SDKs in the FlashBuilder SDK
directory.  I would reserve these for shipped versions of the SDK.

I put the sdk in something like /dev/apache.  In the FlashBuilder project
go to Project -> Flex Compiler -> Configure Flex SDKs and add my
development SDK.  In my example the Flex SDK location is /dev/apache not
/dev/apache/frameworks.  It will pull the flex version out of
flex-sdk-description.xml but you can modify it if you choose.

You can also get to the same place with Preferences -> Installed Flex SDKs.

If you make this SDK the default SDK you are good to go if the project is
using the default SDK, otherwise you have to specify what SDK you want for
the project.
