Seems like it was easy enough to fix myself. Since the muxer does not seem to support multiple <Period> tags, the id is just always "0". This makes FFmpeg generated DASH manifests validate with the standard as can be tested here: http://www-itec.uni-klu.ac.at/dash/?page_id=605 Also adding the patch as an attachment to this email.
