Peter,

What window manager are you using?  I've had probs like this too with Helix
Gnome.  Whenever I log in, my bottom bar is smack dab in the center of my
screen.  It happens when I use Sawfish.  To fix it I change my Window
Manager to enlightenment, then back to Sawfish.

That probably wasn't much help to ya.  :)
