I'm not sure whether it's really what you face, it's only one option.

I just figured out what happened........ When you delete the account
out of EDIT> ACCOUNTS or EDIT> PREFENCES > ACCOUNTS the filters resets
back to < SELECT FOLDER >. I had to delete my account to set it up with
fastmail and that is how I figured out that the filters reset to blank
when you delete the account and reset it back up. :)
