Is this about a POP mail account? 

If you just want to get rid of the error message, delete that email
message (if possible)?

If you want to get (a lot of) debug output, start Evolution via
  env CAMEL_DEBUG=all evolution --component=mail
from a terminal window. However note that version 3.18 is such an old
version (released more than two years ago) that even if there was a bug
in the code, no developer would investigate for that version.

Very very unlikely. No need to think of viruses or malware just because
some index of messages got slightly out of sync.
