I suspect that what's happening is that although the mail is "deleted" it is just marked as deleted, then when the second filter is executed the "deleted" mail is moved to the folder, and in the process looses its deleted status. If you haven't already, you should add a "Stop Processing" action to the end of the first filter so that the mail isn't moved to the folder.
