what is your evolution version, please?

I guess the keyring password dialog is opened by some other process,
not by the evolution itself, thus it's there without any parent window,
just "flying around". Your window manager then decides to hide it by a
window which comes later.

I'm afraid there is nothing from the evolution side what could be
changed. There's usually a chance to configure the keyring password to
be the same as the one used on login, though I understand your
auto-login option makes it difficult. I would at least verify that you
have only one default keyring, as there could be configured multiple of
them, like "default" and "login" keyrings, where one had been unlocked
after login automatically, but the other required manual enter of the
password. I do not know whether anything of this applies to your case,
though.
