I noticed when I set up my exchange account that the account's receiving
options checkbox "Apply filters to new messages in Inbox on this server"
was not checked by default, and had the same issue. (Perhaps because it
was a second account?)  Now, checked, it works nicely for me.  YMMV, but
nonetheless HTH. :)
