David, End 2012 I bought a 2002 Prius which did not run. I was hoping for a simple repair (charge Hybrid battery and go again) but it turned out that the previous owner apparently "forgot" oil changes for a long time and after charging both batteries, it still would not turn over most of the time, occasionally it would go with a very bad knock.
Long story short - I bought a low-mileage engine+transaxle out of a rollover wreck and installed that in the car. It is working like a charm. I used the good transaxle from what I swapped out to harvest the MG2 out of to repair someone else's 2001 that had a burned stator winding on their MG2, a known problem of the 2001 year. So, try to find out if it is an engine problem or a motor (transaxle) problem, buy a used engine or transaxle from a dismantler and install it, that will likely come out way cheaper than a brand new one, it is a used car already so why not go for a used part and they hardly ever fail anyway, so the risk is extremely low. That would be my approach, I was actually looking at a 2005 with a bad knock last week. NOTE that the engines are virtually identical from 2001 - 2009 model years.
