Since is the 1st 5i25 I've put in service quite a few years back,

You cannot in general verify stored bitfiles against current bitfiles
as even a re-compile will change the bitfile contents so verify will
fail.
Do I have a forgetfull card? Or is it actually programmed to some
other bitfile? This, being the original card I bought, was
preprogrammed when I ordered it all those years ago.
How should I proceed?
No need to do anything really, a card cannot forget even a single bit
or it will not load the firmware from the flash chip (it will have a
CRC error and fallback to the alternate configuration which 1. Will
blink the red INIT light, 2. Is a justio config that has nothing but
GPIO)

Which missing pin? you only listed a missing pin from motion, not hardware
Z moves normally when the key is held down. Then runs on for an
additional distance in the same direction. A 6.35mm move, moves the
6.35mm's, then drops to about .001mm velocity for an additional 9 thou
at which point the pos-cmd and motor-pos-fb finally match. And its
cumulative, ask it to move an inch (25.4mm's) at 500mm/min and it moves
at that speed, then virtually stops, taking around a minute to arrive at
matching counts, which can be an additional move of more than 20 thou at
the end of the high speed move. So I have no instant control and that
kills homing. The esc and f2 keys are ignored during this ultra slow
final move.
Sounds like a stepgen setup/tuning issue
I'll do some more checking but that would be a lot easier to see if I
could turn off geany's color as most of the vars and pin names are
rendered in red. And thats making my cataract problems worse. Black
text on a white screen is ok, red on white not so much. If I can find
someone to drive me on Oct 17, I get the first eye fixed, 2 weeks later
the other one.
