There's multiple bitfile options which do commit some pins to special functions like the actual STEP/DIR. The special functions can usually be turned off to make the pin a GPIO.
Inside the LinuxCNC HAL, you can change which STEP/DIR pair goes to which axis, and associate specific GPIO pins with being limit switch inputs and such.
