Yes this is a limitation of PNCconf.
What you can do is call the second axis something else just type in the name
you would like.
such as X2.
If you look in the HAL file and the INI file you will see entries related to
this name.
Then in a custom HAL file setup and connect this stepgen to the same
settings/signals as X
