You HAVE to line them up!  Perhaps you get both encoders on the index mark
and then loosen the couplings, allow the gantry to come to its position 
of least
stress, and then tighten the couplings.  Yes, if the rack jumps a tooth, 
or the
machine is disassembled for service, you have to re-align the indices.  
This is
required an any commercial machine tool with a gantry, too.
