I can't answer this, but I think we need a lot more info on what the 
G-code for these holes looks like.
If you have canned cycles that are drilling holes, that is important 
info.  If you are just doing a Z plunge with G01 moves, that also needs 
to be made clear.  I think you are going to have to post a section of 
the code that causes the problems for one of the developers to do a test 
run.
