In emc2.3 this will be possible.
halscope -h prints this help:
halscope [-h] [-i infile] [-o outfile]
you will use "-i" to specify the file to read at startup (instead of the
default, which is now autosave.halscope) and -o to specify the file to
write on exit (again, the new default is autosave.halscope)
