Try using the full pathname to your emacs: /usr/local/bin/emacs -batch ... or whatever is appropriate in your case. You may be picking up a wrong emacs. Try also -Q: -batch implies -q but it might be a problem in the site-start.el stuff. Finally, --debug-init will probably not help in this case, but you might try it in any case before giving up and rebuilding/reinstalling emacs (unless somebody has a better idea?)
