http://orgmode.org/worg/org-hacks.html One of the more obvious problems is that it seems to compile the autoloads file: that's a no-no. The current master branch and hopefully Org itself starting from the 7.9 release have UTILITIES/org-fixup.el, which has (org-make-autoloads-compile) and other assorted functions that can be used to do what make would otherwise be doing (make really calls the lower level functions already).
