Thanks for reporting, and sorry for the late reply.
This message indicates that something (presumably, one of your packages)
is changing Org mode buffer under the feet of Org parser (using
with-silent-modifications or similar).
Is there any chance you can try to find the problematic package?
Maybe you recall what you do right before you see the warning?
