Perhaps the statement in the manual is a bit terse for the full meaning.
If the external counter and the internal counter read the same, then there is no problem with the K2 internal counter. With a frequency display significantly lower than 12090 kHz when the (known good) counter probe is placed in TP3, then you certainly do have a problem with the PLL reference oscillator.

Take a look at the schematic for RF Board sheet 1, and you will see the components associated with the PLL Reference Oscillator in the upper left corner. Check all those components for proper soldering, and check all the diodes for correct orientation (the Parts Placement diagram is handy for that). If that does not correct it, check all the components for correct values. The most likely problem is soldering, followed closely by a misplaced component.
