Joe, I believe the CW in SSB feature is "fixed" with no effort on the part of the folks at Elecraft. Do not attempt to use it if you have QRQ mode turned on - it will not work. Turn QRQ off and it will work just fine.
There are other limitations to QRQ mode, but for operating convenience, some of those limitations like split and RIT/XIT have been dealt with automatically (if you enter SPLIT, QRQ turns off).
