Hi Peter,

R has a few packages that include the Mantel test. I have done a quick
performance comparison among  three different implementations a while ago:

If you don't want to code, both PASSaGE (http://www.passagesoftware.net/)
and SAM (http://www.ecoevol.ufg.br/sam/) will do Mantel tests.
