There are a number of them. Are you looking for mathematical modeling, spatial modeling, conceptual modeling, or statistical modeling. Also, are you looking for books on the modeling itself, or applications, or programs that do modeling?
Biostatistical design and analysis using R is a good one. There is a good book on Occupancy modeling for wildlife by macKenzie. Also, The R Book outlines how to use R and obviously has a lot of modeling stuff in it. I am not even close to scratching the surface here!
