As has been mentioned before, this seems to be an issue with apps using
"Minimize to Tray" when there is no "tray" in Unity. Marking this as
Fix Released in Unity as the core issue of showing the running app in
the Launcher is fixed.

Bug description:
Binary package hint: unity
Running Xchat (see scrennshot) Unity fails to show that the
application is running. If I minimize Xchat, Unity still won't be
showing that the app is running. If I click on the Xchat icon again it
will start a new instance while the old one is still running.
