Forgot to mention I'm using 13.10, so it might be something else than a tray support related problem.

It used to work in 12.10, so I think the problem is related to the recent removal of system tray support (http://www.omgubuntu.co.uk/2013/02/raring-retires-system-tray- whitelist). Yet, as I understand, Wine apps are whitelisted. Maybe the problem is that Unity is not recognizing the app as being launched by Wine? EDIT: tested with Pidgin to make sure the behaviour wasn't app specific. The bug was reproduced.
