Unity and Compiz do not detect some programs or windows

Bug description:
I try to switch to Geany and I cannot see it anywhere on the launcher
or in the ALT+TAB list. I could see the same thing today with a
subwindow (browser file) for Firefox. It seems that an older bug came
back.
See the window in screenshot and no icon in the launcher bar.
