auth-ldap.conf.ext files are not supported, unless there is something that actually includes these into dovecot.conf, please check `doveconf` to ensure that these settings are really there. Also you might want to check with `doveadm auth lookup` and `doveadm user` to see that you are actually getting the quota_storage_size field out from userdb.
