I never tried it, but it should be possible to provide the mail_location from the user repsoitory (LDAP, SQL, whatever) So you can keep your global config, and use a script to convert one mailbox after another, and add a mail_location extra userdb field in the user repository to overwrite the global setting on a per-user-basis.
