Yes, the only way to enforce quota for newly delivered mails is to deliver mails via LDA capable of enforcing the quota. :) (It doesn't have to be Dovecot LDA though, there are other LDAs that understand Maildir++ quota too. Dovecot LDA is recommended though.)
