Im using maildir format. I read in the documentation that one should not edit any of the dovecot files directly.

I guess the mailboxes are still subscribed. Either edit "subscriptions" (or ".subscriptions" if you're using mboxes) file and remove the mailboxes, or find out subscription list editor from your IMAP client.
