I have an MSI 970A-G46 and using GPT on mirrored boot disks with mdraid. Bootloader is lilo, and I havn't had any issue. FYI, the init on that box is busybox (http://turkos.aspodata.se/computing/busybox_init.txt) ... and I mostly compiles the kernel myself, and I installed it from a 32bit debian system with debootstrap --arch=amd64 --foreign stable /sdb9 and moving the disks etc. Maybe a little unusual method.
