Are you running PHP in same Apache instance? Conflicts between MySQL
client libraries can cause strange problems like this.

This is mod_wsgi documentation, but same issues applies to mod_python.

Other option is database is on same machine and way connection is made
means that local connection is used for which database can validate
actual user connecting. If MySQL isn't configured to allow Apache
user, may fail. This is presuming MySQL supports this ability.
