We run a number of sites using lighttpd and django off one code base. Yes, each site needs an entry in lighttpd.conf and each site has it's own settings file. Obviously you can set settings to allow each instance to have different templates or different installed apps. http://bus.glam.ac.uk/ and http://news.glam.ac.uk/ are examples.
