I don't think it's a problem in the CIC. They have enough width to accomodate the maximum decimation (usrp/fpga/sdr_lib/cic_decim.v) I'm waiting on hearing the results of low pass filtering the "perfect samples" without decimation, and seeing if the problem still exists.
